In the second season of the Sonic The Hedgehog SatAM animated cartoon, most of the episodes revolved around a "Doomsday Project" being constructed by Dr. Robotnik. The project was to bring about the annihilation of all who continued to oppose Robotnik's rule and leave Mobius as a lifeless wasteland. In the series' final episode The Doomsday Project, the Doomsday Machine had been completed. It was a looming tower complex that continuously constructed and deployed Doomsday Pods: unmanned flying saucers that destroyed everything in sight with their powerful energy beams. Sonic the Hedgehog and the Wolf Pack had previously fought against a prototype Pod, but the device was near indestructible and the Freedom Fighters had little to no military resources to battle against large numbers of them.

When the Doomsday Machine was brought online, it built hundreds of Pods within hours and deployed them all over the planet via subterranean tunnels. In all likelihood, Mobius would be completely destroyed within a day. Princess Sally had organized a meeting of all the different Freedom Fighter groups across Mobius to launch a coordinated attack on the Doomsday Project, but the defences were too strong and many of them were captured. Sonic - with the help of Sally's computer NICOLE - tried to bomb the machine's nerve centre, but found it coated with an unbreakable diamond glass resin. After narrowly avoiding being roboticized by Robotnik, Sonic escaped and he and the other Freedom Fighters considered using the Deep Power Stones - two ancient stones possessing incredible magic power - to destroy the Doomsday Machine. They already had one and Sonic was easily able to steal the other from Robotnik's fortress in the unguarded Robotropolis (all of Robotnik's forces were protecting Doomsday).

Sonic and Sally took the Power Stones into the Doomsday Machine's brain room and connected them, activating their power and charging themselves up with tremendous energy. In this invulnerable state, Sonic and Sally ran back and forth all over the Doomsday complex and destroyed everything in sight: the tower, all of Robotnik's SWATbots, and even Robotnik itself it seemed. In the end, the land where the Doomsday Project had been built was left empty, as if there had never been anything there. As for the Doomsday Pods scattered across the planet, they most likely shut down or self-destructed following the destruction of the complex.
